While the mechanical work that needs to be done is daunting, the biggest concern i have about my e30 right now is the rust. I plan on completing my restoration over the long term and it will all be a waste if the car turns to orange dust where it sits. So my qurstion is this, what should it cost to get rustey rockers and fenders repaired on an e30?

It may make more sense just to buy a good E30 shell and start with that. Unless it's an M3, I'm not sure that having someone fix the rust is something that makes economical sense when they're so plentiful and cheap.

Fenders? Easy.
Rockers? Not so much. Inner or outer?

Usually, if you're replacing rocker panels that are rusted out, you need new sheet metal. That involves cutting, welding, filling, priming, and painting. This isn't cheap, and since you can get an E30 for less than $1000 in most places in the country, it makes sense to just get one that isn't beat up. Fenders you can replace yourself since they're a bolt-on part.
