That feature is a Rats Nest in the spare tire compartment. Here's some pics of the cleanup, we used bleach.
It looks like they got in through the wheel well right here:
Here's my brother cleaning it out at 11pm at night:
No rodents were found, the nest was abandoned

That hole is likely a pressure relief vent behind the rear wheel. It allows air pressure to escape when you close your doors. Don't seal it, either clean it out if something is interfering with it or replace the vent if it has been damaged or chewed by rats or has simply withered due to age.
These pictures are Forester pieces (of different generations) but yours should look similar.

Here in the southwest, we laugh at Bubonic Plague and Hantavirus. They are residents. Just joking. I am very concerned if I see rodent droppings in my shed.
