I haven't played Skyrim for awhile, so I'm a little rusty with modding it and using Nexus. However, I do have an ass-ton of mods installed. I do download them all via Nexus, but I don't use NMM. I much prefer Mod Organiser. Instead of installing the mods to your game folder, it installs them to its own directory and loads them. This means you always have a clean, original game install, and you can pick and choose which mods to load with a tick of the mouse. Once it's set up, it handles Nexus download links.
