So I'm thinking of picking up a 1996 or 1997 Grand Marquis this fall/winter. Apart from the usual panther electrical issues, what do I have to look out for? What other (relatively) cheap mods could I do (other than Steeda UDPs and MZT) to boost power?

I wasn't aware of Panthers having electrical issues. Depending where you live I would be looking for frame rot on the passenger side under the firewall area. That's where a/c evap leaks down onto the frame. The other major thing was the plastic intake that cracks in the front at the crossover pipe. I would hope that by now it's been replaced with upgraded piece though.
As far as mods nothing is cheap when it comes to mod motors and getting power out of NPI is hard. I am almost tempted to say find a used Vortech for a Mustang and throw it on there. That will put you somewhere around 300 RWHP on low boost.
Other than that PI cams and Intake and popular and can be had for cheap. You could do PI heads if you wanted to but will have to run premium due to compression bump.
Definitely do gears. 3.73s or 4.10s.
Oh and Jmod the shit out of that tranny.

With as much torsional stress as the alternator put on that plastic crossover and as much time as it has been since Ford switched to the updated design, I'd be willing to wager that nearly all of the old style plastic manifolds have been replaced by now.

Thanks, man. The PI stuff would be good to install, and I'd be running premium anyways as my family has had bad experiences with regular (E10) gas (our sienna went through TWELVE o2 sensors before we switched.) What do you mean by j-modding the shit out of the trans?

J-mod stands for "Jerry's Mod" for the 4R70W transmissions:

Just Google 4R70W Jmod. It's a mod that you do to the tranny to improve shifts and extend life of the tranny.
