looks like the old seals on the S2000 might've gone, because I have about an inch of water at the bottom of my trunk.

Check the antenna seal also. And clean the soft top drains, most of the time it's the culprit and not the seals. For the moment i'd suggest to remove one the rubber plugs you might find at the bottom of trunk to let water out right away. Check for debris in the trunk drains. Usually the problem on older cars. Being a convertible there are probably more drains going through the trunk.

Check all your drains and clean them out if you haven't done so. There are a bunch of convertible owners that never bother to check their rain drains. Also taking the carpet out and spraying the car down to see where the water is coming from will help you see what your issue is.
