I kind of wish they tied the show in better with the movies. It would have been nice if Coulson and Co. made cameo appearances in Captain America or vice versa.
As for the ending, that was a bit of a shocker but it seemed kind of out of place and random, character wise. There was nothing up to this point that even vaguely hinted at that. If this show's smart (and it's been kind of hit and miss up to this point) then hopefully there's more than meets the eye here.

I dunno. I find the constant flipping of sides by the characters to be sloppy script writing and a desperate ploy for viewers. Like, if you're gonna plan on having moles that reveal themselves later, you need to hint at it and build tension, and then the ultimate reveal pays off. But so far, we've had literally every character in the show suspected of being a double-agent at the end of an episode. The character will be totally normal and good-guy seeming for every episode, and then suddenly, they get shifty eyed and BAM... guns drawn.
First, it was Skye being outed as a double-agent hacker of the Rising Tide. But then, she's revealed to just be looking for her parents. Then, Ward suddenly shoots the suspected clairvoyant vegetable guy, which is totally random cause he hasn't killed anyone in the series yet, and straight up murders this guy in the head, cause like, he's probably the clairvoyant. This makes Coulson, and the audience, suspect him of being a double agent for the real clairvoyant, even though he's been a totally loyal team member up to this point. Then May is suspected of being a double agent for sending out secret communications, and we see her looking all shifty, even though she's been Coulson's oldest confidant in the series up to now. Fitz also could be a double agent for f-ing with the communications equipment, and May decides in literally 5 seconds that he is, and blasts two in the chest. Then May is revealed to not be a double agent by talking it out, and same with Fitz and Ward. So we're all good now. Except Director Fury is probably a bad guy now for Tahiting in Coulson's brain, but then Hydra kills him... probably, but probably not. Then Victoria Hand is revealed to actually be the clairvoyant and orders the Shield plane shot down. Fortunately, the plane escapes, which is a good thing because SURPRISE she's not actually the clairvoyant after all. Even though she almost just drone-striked the whole team. But she convinces the rest of the Shield team that Coulson works for Hydra. Then Bill Paxton is revealed to be the real Clairvoyant, even though he's also been a loyal team member for every previous episode, and has a long history with Coulson. But whatevs, Bill is a bad guy, and then BAM... Ward is back to being a bad guy by shooting Victoria Hand. Except maybe not, cause he suspiciously raises his eyes just before the close. So maybe he actually is a good guy, although we'll need to jump through some storyline hoops ex machina to explain why he ended Hand. Like, she really was a bad guy or surprise, he actually used those blue bullets. Also, there's the fact that if he is revealed to be a good guy afterall, he's still guilty of murdering that vegetative clairvoyant suspect, and a bunch of those Shield level 5's in the hallway.
TL; DR. I think the script writers are lazy, and try to generate shock interest by flipping the characters from good guy to bad guy and back, with little regard for character continuity.

And let's not forget that so far, the narrative has included the fact that Coulson either came back from the dead, or was mostly dead, or is some kind of replicant. Skye was also killed, except they saved her with alien goo. And she was probably immaculately conceived and super powerful, but only Coulson knows this. A hot chick from Heaven, I mean Asgard, came down and hypnotized everyone, but that got fixed when she was killed by another hot chick from space. Blue bullets are a convenient plot device that can temporarily kill characters without actually killing them. Maybe alien space bats will come fix everything.
