What file transfer protocols does WP phones use? Is there any difference across the range; i.e. do the 'flagship phones' like the 920, 928 etc have a different set of protocols than the cheaper phones like the 520 etc? Any changes within 8.0-8.1 updates?

Windows Phone should be able to use FTP in some way or another, I guess you've already found out that it uses MTP.

All Windows Phones, from the 521 to the 1020 to the 930 all use MTP via USB for file transfer. I believe Android uses MTP as well. I have successfully used WP devices with Windows 7, Windows 8, Windows 8.1, Windows XP, Ubuntu, ElementaryOS, and OS X 10.8

The specific issue is related to Lexus vehicles. Since WP phones use MTP and not the standard USB, a Lexus will not charge nor read any music stored on the phone through the USB port installed in the car.

Just wanted to clarify why, and if there was any change to that system in a more recent update.

Pretty much every phone is moving away from USB Storage Mode and to MTP because MTP allows the phone to still read data while it is connected to a computer. USB Storage Mode requires that the SD card/internal memory be unmounted from the phone OS and remounted as a storage device, blocking access to it from the phone.

unfortunately, most head units don't work with MTP.
