So I'm just minding my own business hooning around in my sweet custom Futo (Which took me until now to find), when I happen upon a harmless looking industrial complex at the end of a twisty mountain road. It was fenced off, but I drove up to the gate, which opened for me with no trouble. After a few harmless parking lot donuts however, I suddenly get 4 stars and all hell rained down on me and my innocent car. I ended up being driven into a gas pump and blowing up, losing it forever. (or until I find a new one)
...And to add insult to injury, shortly after that I was given a new house and my bosozoku-style Ruiner disappeared.

Sorry about your Futo. I don't know where they're most often found, so good luck.
As far as the disappearing Ruiner goes, apparently there's a glitch where cars stored in the big storage garages can disappear. The house garages seem to be okay for me, and each character's default car(s) will always respawn indefinitely.
VERY MINOR SPOILER if you haven't done the third mission "Reposession":
So, I can't kill Franklin's stupid green Harley, but the full-tilt 911/Comet that I built is bye-bye due to the garage glitch. I checked the impound lot, and it's not there. I also love that you can do all this customizing, but hate that the characters usually default to their "assigned" vehicles. At least Frankin's Buffalo is nice. Sick of his rap radio station, tho.

I wish you could change the owned cars, but at least you can modify them.
You make ridiculous amounts of money as the story continues, I fully decked out Michael's car . Lowered, new rims, full ecu upgrade, turbo, exhaust, chrome all around...it's kickass.

I died five or six times because I habitually drove my subcompact Blistas (hey, they're easy to find) off a few too many hillsides.

Yeah, I've done the same with Franklin's car - modded everything except primary paint colour. That basic white is badass.

One of my favorite mods is the custom tires with the colored lettering.

I had a go on my friend's copy of GTAV yesterday and managed to steal a lear jet from the airport, lose the police and land it safely in a dusty area of the country side where I found an airfield. Felt like a boss...
...until, seconds later, I'd walked towards a blue icon on the map where a guy with a VW Typ 2 ripoff was standing. The screen went black and I woke up in only my boxer shorts in front of an approaching train (well, my character did, not me). Weirdly, I still had my weapons and phone, so I guess the guy just raped me and took my clothes. It was quite funny when I used the phone and he pulled it out of his arse.

The exact same thing happened to me too, fully custom Comet and all.
As for the player's cars, I made Michael's Tailgater into a full on stealth cruiser, all stock on the outside, but a fully tuned engine and lots of armor.

I havent had a chance to do Franklin's. I'm in the final stretch of the main storyline, and every time I switch to him it starts a mission

I think that's just one of the random good/evil events. It happened to me while playing as Franklin.
