Excluding real dry carbon body panels and engine swaps because that’s not fair.
For my Si, a CT Supercharger ranges anywhere between $3400-$3750 and is to my knowledge, the most expensive thing I can buy for my car. While I’d LOVE to have a supercharged Civic (builds push 300 hp to the wheels), I can think of millions of other things I should spend $3k on.

I have an E39. Pick any part on the car and that’s your answer. It’s hard to nail down any single one as most expensive. Forget body panels, a carbon fiber interior trim kit alone is like $1,200.

RMS makes a supercharger kit to order for the E46 M3, Stage 3 is $13k. It includes forged internals and all of that jazz. Puts out around 700 horsepower.

Kenne Bell once made a supercharger for the WJ Grand Cherokee. Actually I think it was for all Chrysler 4.7 V8's. If you can find one, it’s used, and either needs to be rebuilt or the price is $3K-$5K.
Alternatively, Iron Rock Off Road offers a 6.5" 4 Link Long Arm lift which starts around $2,500, and can be optioned up to about $2.850.

For an individual part, I would have to say the TRD supercharger for the 4.7L V8. These are coming in at roughly $5,000 if you can even find one. After that, probably Icon suspension or a rear bumper setup, each of which can be several thousand.

Without going FI on an E46 M3 the most expensive parts were either a real CSL intake for about $5000 with all the accessories and tune OR a rear diff swap to the BMW Motorsports 3.91 or 4.10 which was about the same if I recall correctly.
